Shake It in Cincinnati.
Far and away the best record store I've ever been to. The store itself has a top level of CDs with t-shirts of about every artist imaginable hanging from the ceiling and amazing art from local artists on the wall. Then there is a basement of vinyl. The vinyl is not only one of the best selections I've ever seen, but they really play up the zany record store humor. For example, there is a crate of LPs labeled "The Kick Axe Crate of 80s Hair Metal". They have also hosted some amazing in-stores by the likes of The National and Damien Jurado. In addition to the music, you can buy tickets to mostly all local shows at all venues in the store, with no service charges, and they have a large collection of various independent comics, zines, & Japanese toys as well. Oh, and they actually run a small record label themselves, that bands such as Wussy records with. On top of all that, the staff is always extremely friendly. It would be one of the few things I would miss about the city, but it would be quite a big one.

I really like the Bizarro Wuxtry in Athens, GA. They've an odd assortment of used music, so any time I go browsing I'm almost guaranteed to find something good.

In San Antonio, Hogwild Records is the way to go. There is also Alamo records, but they tend to be pricey.
